Hiya Dave,
 There were, indeed, semaphore signals used on the Penn Central.  I
would imagine that most of them were on former New Haven lines since
that road was operating in bankruptcy for about half the time from 1900
to 1969 and so had little money to update the signal systems.
 At ths time two former New Haven semaphores are reported to still be in
active service: one is in Westfield, MA on the Pioneer Valley RR and the
other in Bourne, MA, protecting the eastern approach to the Cape Cod
Canal lift bridge.
